Well, speaking from personal experience...

If you are losing fat, you are in a caloric deficit.

Running, and athletic performance in general, usually suffers during a caloric deficit.

How to fix it? Focus on maintaining your running while you get lean, and when you are happy with your bf level, up calories, continue training, and your performance will improve...
