Are dark circles under your eyes a sign over overreaching?

Despite getting 6-8 hours of sleep a night according to my bodymedia/bodybugg and being under 12% bodyfat, I have these increasing larger dark circles that won't go away. I also came off a long diet, then two weeks maintenance, and have started with a much heavier weight selection this time around.

So maybe tons of physiological stress is causing them?

Half-way measures don't get very far. You can only do one thing well at a time. Trying to gain muscle while losing fat will result in failure.

Get to 10% bodyfat first while lifting weights heavy 3x a week with reduced volume. Two weeks maintenance. Bulk up slowly (1 lb weight gain per week max), focus on getting stronger, measure body composition changes often.

Re-read the series and it really made me wonder.

In all the literature I've read about Prefontaine, the authors make it seem like he pretty much went balls to the walls every day, along with tons of other things that may impair recovery (easy days at 6:00 pace, waking up at 6am to run everyday, being involved in so many different extracurricular activities, etc). He either had God-tier genetics, the authors are stretching the truth regarding his training, or he just got away with a lot being young and foolish. Probably a combination of all three...

Never underestimate the benefits of being young and stupid. I got away with a lot at that age as well. Couple that with top level genetics (he had a Vo2 max of something like 84) and you can get away with even more.
